Viral metagenomics with high-throughput sequencing (HTS) techniques continuously gains importance for detection and identification of virus in various types of samples. Since the availability of the nucleic acids for library preparation is the determinant for the prospect of success of the effort, and the sample pre-processing is the first and key step of the nucleic acid library preparation. It is a challenge to the interpretation of viral metagenomic data due to the relatively low abundance of virus in samples and the sensitive sequencing capacity of high throughput metagenomic sequencing that can easily pick up contaminants in the procedure. In addition, sample type greatly influences the downstream analysis of sequencing data, therefore efforts should focus on the sample preparation.
To limit contamination, the laboratories for samples processing and nucleic acids amplification are separated from others. The labs and the equipment are UV treated and cleaned with bleach. Besides, the alternated sample-specific DNA barcodes are applied in multiplex sequencing experiments to reduce contamination from previous runs.
Different types of samples usually require specific types of processing. In order to increase the viral specific output of metagenomics sequencing and reduce the non-viral genomic material or specifically select for viruses, we provide three disintegration techniques for different types of samples, including two bead-beating techniques and cryofracturing technique. One of the bead-beating techniques, TissueLyser, is conducted with a lysis buffer at room temperature. This approach is commonly used in sample preparation but not the most recommended, which is suitable for samples, such as insect vectors of orthobunyaviruses. Micro-Dismembrator, another bead-beating technique, is conducted with deep-frozen samples. The third applied technique is cryofracturing using the cryoPREP device, which is suitable to tap water samples, faeces samples and Mycobacterium-containing tissues.
